Shower caulking

Hello
About 3 months ago I decided to remove and replace caulking between the floor and walls. I found 5 small 1inch max black spots. I removed old caulking, cleaned the area with Lysol and let dry. I dont remember if I applied new clear caulking the same day or the next but it was fine for a month. Then after about 1-2 months I started to see new black dots. After 3 months I have many 1inch long black spots.
Last weekend I removed this new caulking. I sprayed bleach heavily on tiles, on holes, wiped it dry. I waited whole week without using shower. Today I am planning to apply new caulking. This time I think to buy not clear but either beige or white(which will be too visible).
I dont know if this helps. Maybe clear caulking just let you see too much through...
Or maybe the area wasnt dry...
I will buy the same caulking for showers as before. Menards doesnt have much choice.
If you can advice me in anything please do.

The tile aisle has grout colored caulk in either sanded or unsanded texture. Its what I would typically suggest using in a tile shower.
