Underlayment

Can I use screws to attach the 5mm underlayment to the plywood floor?

What underlayment, and what are you going to put on top of it? If linoleum, you don't use screws, but use narrow crown 7/8" staples.

Screws would compress the wood and leave a raised spot.
Pneumatic staple gun with the narrow crown staples is the fastest way to do it and the tiny holes would not need to be filled.
It needs to be fastened every 4" on the edges and from 6 to 8" in the field, really want to be installing that many by hand?
Second best but a lot more work is underlayment nails, but then you have to go back and fill every one of the hammer dimples, then sand them.
