Linoleum backing and glue removal
Is it okay to use chemical removers to aid scraping up the backing and
glue from plywood - will the chemical effect the adhesion of the thinset used
to lay hardiboard? Thanks in advance.

In this case I would not worry about the chemical resistance because you are not looking for thinset adhesion to the plywood. The thinset under the Hardi is there as a filler to get rid of air pockets and voids between the cement board and the plywood. The screws/nails do the actual anchoring of the cement board to the plywood.
