Water damage under bathroom floor

We are re doing our bathroom that was in really bad shape! We took out everything and we are down to the bear bones. Do we also need to replace the wood/subfloor?

As long as the wood is solid it's ok to leave it although you will want to install plywood over top of the planks.

All we can see what looks like some black mold on the floor.
Tried poking around to see if it's soft?
What's the plans for the new flooring?

It is solid and there are no soft spots on the wood. We ran a box fan over night to be sure. We are cutting the plywood now, then the tar paper, followed by the cement board and then the tile flooring.

Tar paper between the wood and plywood, not between the ply and cement board. Cement board gets set in a mortar bed and the seams taped and mudded.

That flange looks mighty high, how will it be in relation to the finished floor? Hopefully you are putting down 3/4" thick minimum plywood.

My brother in law corrected our mistake with the tar paper thankfully before we got much farther.

We used 3/4 inch plywood. Who ever did the floor last time had only 1/2inch. We had 4 layers of flooring, the previous owners just kept putting the new flooring over the old. So the toilet sat pretty high. We got the tile in last night and we hope the toilet will sit correctly. If not we will have my uncle who is a plumber come out to fix it.
