Is this rust?
I install a new water heater few months ago and today I noticed there are residual on the incoming water pipe.
What is this? Is this a concern?

Yes never thread copper right into the water heater. Dis-similar metals react with each other and cause corrosion. You should have received two dielectric nipples with the heater. If you do not still have them you can get them in the home store.
Second, code in NJ is the water heater needs a 4" flue by code. I see you still have 3".
I take it no permit was taken out?
Do not forget the bonding clamps and the drip tee on the gas line.
